The reason why the 3rd Millennium / 21st Century starts in 2001 is because there was no year 0 (or AD 0, 0 BC).
Because one Millennium is 1000 years, the first Millennium ends with year 1000.

Astronomy Boy: Millennium 2001 -- The REAL start of the New Millennium
The new millennium, as defined by the Gregorian Calendar used in most of the world, actually began on January 1, 2001, not January 1, 2000.
This is sometimes called the "odometer effect" because many automobile owners perceive the rollover of their mileage indicators to include a long string of zeroes as a milestone of sorts.
The counting system used in 6th century Rome did not include the concept of "zero." The idea of "zero" was unknown to Dionysius.

The reference point for our current calendar is 0 (BC or AD) which is not a year put a single point in time separating the end of BC year 1 from the beginning of AD year 1.

It is perhaps as well to remember that the hype which surrounds the millennium, to be celebrated either in AD 2000 or 2001, is around the millennium associated with only one calendar.
If the date of the millennium varies for different people, what does have a similarity of meaning is that which we associate with the concept: the millennium as the end of a major period of time and the beginning of another.
What is essential to the millennium is not merely a play on calendrical numbers but the hope that the period holds for the oppressed to be relieved of their oppression.

When Did the New Millennium Begin?
Most experts in calendrical matters will answer that the new millennium begins on the 1st of January in the year 2001, despite the fact that this answer is not the one that most people would like to hear (because, despite what the experts say, they intend to celebrate the new millennium on 1st January 2000).
The word "millennium" means "a period of 1000 years" so we can conclude that the period from 1 A.D. through 1000 A.D. (including both years) constituted one millennium, and in fact, the first millennium of the Christian era.
Strictly speaking, there is no first millennium in the astronomical system, since it simply numbers years by mapping them onto the sequence..., -2, -1, 0, 1, 2,..., and we are free to begin millennia where we think fit.
