Shephard and Freeman do cross paths during the game, but at that point Shephard is merely an observer to a climactic event from the original game.
Shephard deactivates the thermonuclear warhead brought in by the Black Ops, but the G-Man reactivates it and Black Mesa is destroyed.

Myself, I still think Shephard will be revealed as the template for the Combine soldiers...but that's just a theory.
I dont know much about Shephard, but I'm guessing valve would have been aware of Hl1 fans interest in him, so would have put him in the game somewhere.
I doubt he plays a major role like being the template for the combine soldiers, but instead we'll see his body in stasis or hear of him from gman or other.

This soldier character, of course, gives players new skills (like being able to use the military radios to call reinforcements) and new character interactions (some scientists will naturally be afraid of you while many soldiers will fight along side with you).

For those of you who don't know, Adrian Shephard was the main character of Half-Life: Opposing Force.
The beginning of Episode 2, they show the citadel exploding, but in the middle of the crater that is left, is Adrian Shepard with the teleporting gun in hand.
That'd actually work well to have him come back with that gun since valve just announced that some kind of portal gun will be in the episodes.

The only real difference is that Calhoun doesn't have to worry about recharging his HEV suit.
I also noticed that Calhoun had a few more puzzles involving pushing objects to the right places than I seem to remember Freeman or Shephard contending with, but fortunately they weren't too tricky.
