When Agnes is rushed to the hospital after giving birth in her room, her infant is found strangled and dumped in the wastebasket.
Agnes is not the sort of person who would do well either in prison or in a mental institution; the best place for her would be the convent, where she could be supervised by people she knows and trusts (although we can see that their supervision is somewhat lacking at the moment).
Whatever was going on, for some reason Agnes was also involved in the scheme and, with Sister Paul dying, seemed to have been sent to meet him in her place--suggesting it must have been pretty important, for Sister Paul to remember to do something about it as she lay dying.

Agnes is a troubled young novice in a convent run by a kindly Mother Superior.

It might have been impossible to convert "Agnes of God" from a play into a movie under any circumstances, since the intrinsic reality of film throws the play's conceits and contrivances into sharp relief.
The police investigation indicates that the baby's mother, and possibly its murderer, was Sister Agnes (Meg Tilly), a young, simple-minded girl of total naivete.
But of course (you argue) God also gave Sister Agnes free will, so she was free to kill the child no matter what the details of its conception.

Agnes is innocent to the point of idiocy and claims to have no memory of the baby, let alone of its father.
Agnes of God is never as significant as it thinks it’s being, and the ending is woefully fudged, but it’s a creditable attempt at an impossible subject.
Agnes has no memory of the deed, so Jane Fonda plays the court-appointed psychologist, Dr. Livingston, tasked with unearthing the facts of the matter.

Agnes of God begins with a mystery: a novice nun has given birth to a child, but cannot remember ever being pregnant, much less identify the father or explain how the child died.
Finally, Tilly as the touched Agnes is just wonderful, how her eyes never quite look completely at you, just toward you, as if she's living somewhere you cannot be and seeing things you cannot see.
In short, Agnes of God is a solid piece of filmmaking that doesn't quite satisfy in a conventional way, but maybe that is not necessarily a bad thing.
