Mary the wife of Clopas may thus be recognized as the wife of Alphaeus, and it is possible to suppose that Alphaeus and Clopas are the same person.
Efforts to connect Clopas, and therefore Alphaeus and his sons, with the family of Jesus, are based on the inference that only three women are named in John 19:25 (cf.
The attempts to relate Alphaeus the father of James with Alphaeus the father of Levi rest on the insufficient manuscript evidence referred to above and late tradition which asserts that both Matthew and James had been tax collectors (Chrysostom).

Cleophas - Wikipedia, the free encyclopedia
This view is based on the identification of Mary, the mother of James etc. (Mark, xv, 40) with Mary, the wife of Clopas, and the consequent identity of Alphaeus, father of James (Mark, iii, 18), with Clopas.
If "wife" is rightly inserted, then Mary was the mother of James the Less, and Clopas is the same as the Alphaeus of Matthew 10:3 and 27:56.
The Roman Catholic Church recognizes a Saint Mary of Cleophas or Clopas; thus the question of whether or not this Mary, mother of a James, is a phantom duplication of Mary the mother of James the brother of Jesus, may not be asked by good Catholics.

 James
One of the early leaders of the church at Jerusalem was named James, as was also the author of an epistle, though these have generally been identified with either the son of Alphaeus or with the brother of Jesus.
Inasmuch as Levi, Matthew was also the son of a man named Alphaeus (Mt 9:9), it is not impossible that he and this James were brothers.
That the author considered it unnecessary to identify himself otherwise implies that he was well known to his intended readers, "the twelve tribes which are scattered abroad" (ch 1:1).

The fact that James is the son of Alphaeus, however, necessitates the further speculation that Clopas and Alphaeus are names of the same person.
It remains a possibility, although an extremely remote one, that James the son of Alphaeus is the author, or pseudonymous author, of the book of James (Jas 1:1), and further that he is the brother of Jude who is referred to in Jude 1.
James the son of Alphaeus is so consistently known as such in the lists of the Twelve, in order to distinguish him from others bearing the same name, that it is most improbable that he is in view here, where the name occurs without the similar designation.

Did Jesus have half-brothers and sisters? - at BibleStudy.org
If Alphaeus was the brother of Mary and the son of Heli with the second Mary as his wife who produced James, Joses, Judas, and Simon, then these would be cousins of Jesus and the word brethren or brothers could be used to identify them as close kinsmen of Jesus.
The Scripture does identify that Clopas' wife was also called Mary, but does not identify that these four men are his sons or that Salome is his daughter through that Mary the sister in law of Mary the mother of Jesus.
And if Alphaeus is a place rather than a father's name it might explain why Levi/Matthew and James may come from the same place rather than the same father.

St. Jude: Faithful Servant and Friend of Jesus
In the listing of the Twelve Apostles cited above, Jude is identified as "the son of James," and St. James the Lesser is identified as "the son of Alphaeus." The problem lies in the translation from the Greek text of the Gospel into English.
The "James" referred to in the Letter of Jude is St. James the Lesser (not the brother of St. John), who was a cousin of Jesus (Mt 13:55, noting brother used as an all-encompassing term for any male blood relation).
Since in the listing of the Apostles in the Gospels of St. Matthew and Mark, the name Thaddaeus follows immediately that of "James, of Alphaeus," the traditional conclusion is that Thaddaeus and James are related.

James the Less: James the son of Alphaeus (Alpheus) appears on lists of the Twelve Apostles (usually in the ninth place), but is never mentioned otherwise.
It is tempting to identify James the son of Alphaeus (2) with James the son of Cleopas (5) by supposing that "Cleopas" and "Alphaeus" are two different attempts to reproduce the same Semitic name (probably beginning with an Ayin) in Greek, but linguists mostly think this very doubtful.
James son of Cleopas is called James the Less (Minor, Younger) in Mark 15:40, and James Son of Alphaeus is also called James the Less in popular usage, partly because the two are assumed to be the same, and partly because of the need to distinguish the two Apostles both named James.
