The term was common in the 16th c., and equated with "voca di testa" as opposed to ordinary chest voice.
Most alto parts were given to falsettists or "high tenors" (category 1), and soprano parts to castrati; but, "to avoid confusion" falsettists were often called "alti" or "voci naturali" to distinguish them from castrati singing alto.
Tenors found a professional advantage in cultivating the uppermost range of their voices, and became adept in moving back and forth from falsetto to natural tone with little or no break: it is therefore difficult at times to determine whether a certain singer is type 1 or type 2.

 Counter-tenors in Bach's Vocal Works - Part 2
If a female alto voice such as those mentioned sings Bach, there is a deep emotional response on my part to the feelings and thoughts expressed, but with a counter-tenor such as Scholl, I sense more of an ethereal beauty that moves me from a very different direction.
What the female alto can project to an audience in the low range is much greater than that which a counter-tenor can muster, who makes up for that lack in the higher range where it begins to sound more trumpet-like and achieves greater brightness of color in that range.
Substituting basses for male altos and tenors for male sopranos used to be common practice in performing baroque opera a long time ago, but I've never heard of an alto singing a role originally written for bass in a Händel opera.
