Led by a youth called Masuda Shiro from Amakusa, the peasant rebels of Shimabara, along with their Christian convert followers, held out against the overwhelming Tokugawa forces until driven to the brink by hunger and eventual massacre in a final assault on 12 April 1638 in their stronghold in Hara Castle.
Shiro was captured and decapitated by a soldier of the lord of Higo and his head taken to Nagasaki and exhibited.
The point is that the Christianized rebels of Amakusa and Shimabara, in common with generations of peasant rebels in Japan, sprang from a common root.

The leader of the peasant rebellion was Amakusa Shiro, the son of a Konishi Ronin.
Those rebelling looked upon Amakusa as a type of savior, and historians generally refer to this movement as a (rare) form of Japanese "messianism" (that is, belief that Amakusa was a messiah-figure under whose military leadership the revolt would bring about a more spiritual political reality).

I just did a bit of poking around at various sites to find the background of the historical Amakusa Shiro(u) Tokisada upon which the SNK character is very loosely based, and it seems that this person was male.
As for plot, I'm fairly uncertain about that, but I think it has something to do with Amakusa being raised from the dead (or otherwise transcending the life/death barrier) by his hatred of the Tokugawa clan and generally acting as a conduit for evil to infect the world.
I could well be mistaken, but I get the impression that Amakusa doesn't actively spread evil; evil just kind of tags along and makes things suck whenever he's around, thus making him a target for righteous slashing.

What we know of Shiro is that he was Christian, that he was only 15 when he purportedly led the uprising., and that he died during the uprising.
It is up to Jubei as a master swordsman to stop Shiro and his demon horde of resurrected samurai.
