During the onslaught, Autobot City was heavily damaged and its integrity was compromised.
Later on, Autobot City was (presumably) modified and rebuilt into Metroplex who was also able to transform into a more conventional humanoid mode.

Autobot scientist, early on before the beginnings of the war Jetfire and Starscream were sent on a survey misson to a planet known as Earth which was undergoing a evolution known as the Ice Age.
This tactic proved disastrous for the Autobots, since many of the them not at Autobot City were at the Ark and other parts of Earth and as a result were simply unaware of the planned attack that would take place and hence were not present to help.

Metroplex aims to at least attempt to look like a city or part of a city, with his upper level boasting three building-like towers, an oddly shaped red fourth tower, a helipad and a small garage, and his lower level consisting of four "repair bays" in which small Autobot cars can fit.
If this city doesn't look populated enough to you, he does come with a small, six wheeled fl minicar (Scamper) who can be disassembled and folded to resemble a small Autobot looking vaguely like a fl Sideswipe.
Also, if you're judging the average size of a human by an Autobot minicar, the afforded space to be imagined inside the towers still seems pretty small.

The Autobots escaping of this dark universe where a different Galvatron had massacred the Autobots, including the alternate Magnus, came to pass, but the strain and the shock badly affected all present.
Upon the return to reality, Magnus had to take over a stop gap and difficult leadership of the Autobots due to injuries sustained by Rodimus Prime, but with the defeat of Unicron in early 2010 Rodimus was restored and took the Matrix and the Autobot command back.

In this case, Crystal City is bigger then Micro City, so you can’t really call it the fluids (which is smaller) but it is the essential part of the beating between each four major Autobot city.
