You might like to confirm your primary domain controllers have registered in DNS properly, and that the member server has also registered itself properly such that it can locate the domain service records.
Add the server into the Domain, install DNS (don't configure), in Network Properties for your NIC point to the DC that is running for DNS, run DCPromo, and when prompted for DNS choose install and configure for AD Intergrated, (if you are running that).

I think you simply have to setup the AD on the 2000 server to be another domain controller in a excisting domain, specify the domain of the 2003 server computer, and follow through the AD wizzard
My only concern with this is the fact that the 2003 Domain Controller now uses AD2.0 whereas Windows 2000 uses the old Active Directory.

This can happen if the logon as a service right was granted to that user in the BDC and when the service attempts to start, it may look at the PDC for the most up-to-date authentication.
Since the BDC has the "Logon as a Service Privilege" but hasn't yet synchronized with the PDC, the PDC thinks that the user doesn't have the privilege, so authentication fails.
