Baker was instrumental in the Aroostook War, a boundary dispute that established the international border between New Brunswick, Canada and the state of Maine, with the Webster-Ashburton Treaty.
He had homes on both sides of the disputed territory, defied the officers of New Brunswick in many ways and was twice arrested and imprisoned in the Fredericton jail, where a statue and plaque today recognize his imprisonments and his contributions to the boundary settlement.
Baker operated a gristmill and a sawmill on the north bank of the Saint John River, and was the leading American in the disputed territory.

 John Baker
John Baker, his brother Nathan, and Nathan's wife Sophia Rice (who, after Nathan's death, married John), were among the first group of "Yankee" settlers, or people who migrated from the southern part of the Province (later State) of Maine, to settle in the Upper St.John River Valley (Madawaska Territory).
She was born in 1785, married at the age of nineteen years, lived sixty years at Baker Brook and died at Fort Fairfield at the age of ninety-nine years.
Since his first titles to the land were obtained from the British government (the Province of New Brunswick), and since the purpose of this particular survey was to establish US ownership of the region, the origin of his ownership of these lots was not mentioned.

Baker had cleared a farm in the wilderness, built mills, and by the almost unremitting toil of himself and family, was the possessor of a comfortable home and a very considerable property.

In 1825, John Baker petitioned the new Maine Legislature for letters patent granting him his land, already granted by New Brunswick, along the Merumticook, now known as Baker Brook and located in what is today Canada.
Baker went twenty miles to St. Baisle, and bought cloth and made up another flag which was hoisted in place of the first.
New Brunswick and Québec settled their boundary dispute in 1855, leaving portions of Madawaska in each province and in Maine.
