Baryons are strongly interacting fermions — that is, they experience the strong nuclear force and are described by Fermi-Dirac statistics, which apply to all particles obeying the Pauli exclusion principle.
Baryons, along with mesons, belong to the family of particles known as hadrons, meaning they are composed of quarks.
Baryonic matter is matter composed mostly of baryons (by mass), which includes atoms of any sort (and thus includes nearly all matter that we may encounter or experience in everyday life, including our bodies).

There are some excuses to this, including the fact that the newer safer warp drives may not produce baryons.
Other excuses could be modifications to the baryon sweep to prevent the damage of gel packs or that engineers remove gel packs before the sweep (But this would be time consuming, especially since a majority are in Jefferies tubes).
This would also be applicable for bio-neural gel-packs, but then again, Intrepid-class engine design might've changed significantly enough to cause the Baryon Sweep to be not needed.

It seemed from my perspective that the hijackers were planning to stay on board during the baryon sweep, grab the trilithium resin, and then leave without anyone knowing.
I certainly have other questions (such as how exactly they obtained the resin, and the mechanics of their suborning the real sweep personnel), but those are ones that merely add to the chaotic nature of the threat, not ones that cause problems with disbelief.
But given that the most common baryons by far are relatively common things like protons and neutrons, a "baryon sweep" seems likely to remove most of the Enterprise.
