When you remove a bookmark from a tag folder, you are also removing every other copy of that tag that is contained in folders that represent the same tags as the folders that contain the bookmark you removed.
Also remember that when you move a bookmark from one tag folder to another, the bookmark's tags are updated to be the tags represented by all the new tag folders the bookmark is now contained in.

Bookmarks appear in the proper folders when automatic organization is turned on, but they appear to have no tags associated with them in the properties dialog, and tags also do not appear in other dialogs.
Moving a tagged bookmark to or within a tag folder will cause the bookmark to be added to the end of the bookmarks in the folder, regardless of where user dropped it, when the keep-sorted preference is disabled.
When bookmarking and tagging a Livemark using Firefox's subscribe button in the bottom right corner, instead of being added to the proper tag folders, it was added to the bookmarks root, and a useless bookmark with the name "Live Bookmark loading" was added to the tag folders.
