The way I think it may work is that there is only one queen at any given time, but once that queen is killed, all her neural patterns, memories, traits, and characteristics are somehow sent to the centrl hive so that another queen may be replicated or assimilated from another drone.
And that the Queen in Unimatrix Zero IandII on Voyager, even though Susanna Thompson was the same actress, was not the same one as in Dark Frontier since the DF Queen perished at the end of that episode when B'elanna collapsed the conduit.
The Queens are groomed by the Collective from assimilated children into not resisting the Hive Mind and are therefore more embracing willingly of being Borg therefore they are permitted individuality and more freedom than a regular drone who would try to escape.
