I think cd-r's will hold out untill the blue laser burners get to the market with their 27 GB to start with (later ones will be double sided).
Dvd burners are an in-between technologie, meaning that they are only able to hold less than 7 times more data, than cd-r's.

You'll probably find that most USB/Firewire external CD burners are simply IDE Burners (as in a standard internal CD burner) put inside a case with an IDE-USB or IDE-Firewire bridging circuit to handle the connection.
The only catch with this process is that although you're changing how the CD burner is connected, you're not changing what sort of burner it is, and thus what sort of drivers are available for it.
If your burner isn't supported by OS X in the USB enclosure, it may not be supported as an internal drive either, although your chances might be somewhat higher as an internal drive (I don't think USB burner support in OS X is as great as Firewire or IDE burner support).

I know that some programs, like Nero, will not do Disc to Disc burns if both the burner and cd rom are on the same channel due to the way they communicate when both are on the same IDE, so that in affect could cause other problems.
I have always heard that a cd rom and burner on the same IDE cable is bad, never tried it or anything, since the IDE cable can only acces one drive at a time maybe u could lower teh speed for better burning?

It's possible your software is just finding the master burner and automatically using that as the burner and not allowing the slave drive to burn.
Nero will recognize a burner as a cd rom reader if the version does not support it as a burner.
One burner should be set to master and one set to slave.
