In tournament Shogi and Go, players generally have a set limit for all of their moves, after which the byoyomi rule goes into effect.
Bobby Fischer proposed (and attempted to patent) a time control concept similar to byoyomi, but which would be in effect from the start of the game.
Each player is allowed a large block of time (say 30 minutes), which should be used on complicated moves, and a small amount of time (say 30 seconds) on each move before the main bank would begin to decline.

The Internet Go Server (IGS) uses a similar system, but the byo-yomi time is variable and always covers 25 moves.
Thus the time control "20 minutes + 15 minutes byoyomi" on IGS means that after the initial 20 minutes of thinking time are over, a player is granted 15 additional minutes, which may be spent however he chooses.
If these minutes expire before he has made 25 more moves, he loses.

So the operation described by byoyomi is one where the seconds are read off aloud, which is better conveyed by the words count or call in English.

With byoyomi as we use it, it is normal to end up in it, partly because the disadvantage is not so severe usually, as Edi says here.
Note that it does not have to mean longer games, because the initial time per player can be reduced by half the number of minutes as the byoyomi is in seconds, and the games should take about as long.
The point is that this way, the initial time can be used in the opening, middle game, or ending, as the player thinks best, whereas with the byoyomi way it must be used (at least partially) in the opening.

Byoyomi allows players to move within the allotted time without sacrificing that time period.

Also, one of the mistakes in European byoyomi is that the counting is wrong.
In Japan, the standard byoyomi count for 30 seconds byoyomi is: 10...20.1.2.3.4.5.6.7.8.9, while in Europe it is the other way around.
Interesting is that the blue byoyomi clocks also count down instead of by the usual Japanese count.

One is the 'basic' period and the other is the 'overtime', or the 'byoyomi' periods.
Byoyomi periods require you to maintain a certain average pace: you must play a certain number of stones (typically 25) within the time period.

Another common misunderstanding about byoyomi is that the reusable minutes are special to the end of the game.
When one player approaches byoyomi, the second official comes in too, and one does byoyomi while the other keeps the game record.

The actual time controls used in a challenge game are determined by examining the preferences of the participants and taking the most generous settings of each.
For example, if the preference of one participant was 15 minutes pre-byoyomi and 25 minutes / 25 moves byoyomi, and the other participant's was 20 minutes pre-byoyomi and 12 minutes / 25 moves byoyomi, then the match would be played at 20 minutes pre-byoyomi and 25 minutes / 25 moves byoyomi.
Note that all byoyomi settings are in groups of 25 moves, since it is awkward to use other numbers of moves for byoyomi settings on the IGS.
