chaos was indeed dormant until the end of Xenosaga Episode II, where he told Wilhelm that he wasn't going to stand by and let him have his way anymore or hold back.
It was even stated in a thread a while back that the Xenosaga storyline might not even reach Xenogears because of copyright issues between Namco and Square.

My favorite thing about the first Xenosaga was the way it systematically gave the finger to anyone who didn't devote themselves, body and soul, to taking in the whole experience.
The first Xenosaga, while not as epic or involving as the original Xenogears, was still an incredible RPG by any standards.
chaos (Yes no caps) is too stoic for me, after playing Xenosaga I (over and over in order to get his character down, hey he's not human!), I'd say he doesn't add much to the action in the beginning where all the cool fight scenes are.

Either way, since Wilhelm and chaos are known to be on opposing sides, it wouldn't even make sense for chaos to be present at the meeting anyway.
Probably wrong again, but maybe chaos was part of wilhelms plan, and maybe chaos is (or was) a testament that has gone undercover (into the kuki (cant spell it) foundation) to gain info and the like.
Chaos is hoping to turn KOSMOS back into her original form (it is possible that Chaos is, in fact, a part of U-Do itself).

This is, perhaps, to further distinguish between him and the other characters - it may also be because it may not be his true name, simply a title placed on him.

but you know chaos was originally suited for killing gnosis like in ep 1 when we first met chaos.
chaos gets a higher ether rating than any other character in the game (including MOMO), has some of the best tech skills, and his 3rd deathblow is essential to some of the later fights.

I don't believe that chaos is a Testement, and I don't remember it ever being said for certain that he was.
Whilem said that he was thrilled that chaos will finally be taking the stage, so he'll probably have more to do with the story from now on, but they won't go through his story in just one game because he IS a key character throughout the series.
All I can say is that chaos seems to support the Christian "moral" ideal, in which all people are deserving of life and liberty and all that nice stuff.

 IGN Boards - Xenosaga Pied Piper ---SPOILER ALERT---
Later on, at the end of PP chaos apparently splits away from Wilhelm and leaves, which probably explains the convo they have at the end of XSII somewhat.
My information on that is sketchy as it is, but according to a line from PP spoken by Wilhelm, it looks like he and chaos might have been friends, even co-workers of some sort...and it looks like chaos apparently didn't agree with what Wilhelm had/has in mind.
The inference I drew from that is that chaos and Wilhelm probably got in some sort of an arguement, and chaos left as a result.
