I suppose if you were ALWAYS going to use the same diagonal in the same precise orientation you could collimate with it in place - but it's best not to do so.
Collimation needs to be done up high, the higher the better, and this means a pain in the neck.
If you can though get the collimation spot on without as John points out, then establish whether it is any different with and without the diagonal.
