Seasonal patterns often influence flow discharge patterns in the Cottonwood River; the general trend is for flows to increase in spring, peak in late spring to early summer, and decline through late summer.

Today, the Cottonwood River, a ribbon of weaving water flowing swiftly in some stretches, slowly in others, slices through deep "drift" deposited by glaciers that covered Minnesota more than 10,000 years ago.
The canoeable portion of the river begins at Springfield and ends when it empties into the Minnesota River near New Ulm, a distance of about 58 river miles.
The take-out point is either at the Cottonwood Street bridge near Highway 15 or you can continue on down to the confluence of the Minnesota River and then several miles downstream to the Courtland access.

The Coteau des Prairies is a plateau, approximately 200 miles in length and 100 miles in width, rising from the prairie flatlands in eastern South Dakota and southwestern Minnesota in the United States.
During the last Pleistocene ice age, two lobes of the glacier probably parted around the preexisting plateau and further deepened the lowlands flanking the plateau.
The plateau has numerous small glacial lakes and is drained by the Big Sioux River in South Dakota and the Cottonwood River in Minnesota.

 Sediment and Phosphorus Reductions in the Minnesota River and its Tributaries
Producers from the Minnesota River Agricultural Team (MNRAT), an advisory task force created by the Minnesota Department of Agriculture (MDA), have been asking whether or not the improved land practices adopted by producers are improving the quality of water in the Minnesota River.
The magnitudes of the reduction at the Minnesota River near St. Peter were an annual decrease of 2666 metric tons in total suspended solids (2.9%/yr reduction) and 3 metric tons of total phosphorus (1.5%/yr reduction).
Annual increases during June ranged from 3,086 metric t/yr in the Minnesota River at St. Peter (3.3%/yr of median load) to 6 t/yr in the Pomme de Terre watershed (1.3%/yr increase in median load).
