Cottus klamathensis is distinguished from other species of Cottus in that it usually has fewer than 7 dorsal fin spines, the dorsal fins are joined, the lateral line is incomplete, and the skin is relatively smooth (Daniels and Moyle 1984).
Rutter (1908) then described Cottus macrops from the Fall River, a large tributary to the Pit River, and noted that it closely resembled C. klamathensis.
It co-occurs with the rough sculpin, Cottus asperrimus, which is listed by the state as a threatened species, although the rough sculpin probably is more abundant than the bigeye marbled sculpin.

Field and laboratory studies were conducted to investigate the relationships between morphological attributes and microhabitat use in Cottus populations.
Features of the microhabitat that were characteristic of each stream type correlated with intra- and interspecific differences in morphological attributes of Cottus.
The morphology of Cottus occurring in the deeper, slower, and more silty Prairie stream had larger head width and depth, body width and depth, and caudal peduncle width; whereas those occurring in a shallower, faster flowing Ozark stream had longer pelvic fins, larger eyes, and deeper caudal peduncles.
