This is deliberate on the part of the filmmakers and is meant to be a clue to the viewer -- all scenes that occur within the Matrix have the green tint overlaying them, while the rest of the movie does not.

The scene in the movie where Cypher breaks the window and jacks out of the Matrix was shot in Australia.

Cypher (Matrix character) - Wikipedia, the free encyclopedia
Cypher is a fictional character from the movie The Matrix played by Joe Pantoliano.
At the beginning of the movie, he nearly gets Trinity killed by Agent in successfully proving to the Agents that he, "the informant," was legitimate.
One of Cypher's most famous quotes from the movie is "Ignorance is bliss", which he utters while speaking with Agent Smith, referring to the state of people inside the Matrix.

DVD of the Week: (9/21/2004): Cypher (Company Man)
Cypher is indeed one of those movies, but it’s so well-constructed and -plotted it actually redeems the gimmick.
Cypher was directed by Vincenzo Natali, a Canadian fellow who first came to attention with the ingenious SF thriller Cube.
And the final twist is a natural extension of the movie’s overall logic, not something that just seems to be there to give the movie a level of oomph it wouldn’t normally have.

After they walk out of the phone room, and Cypher drops his cell phone in the trash to signal to the Agents that they have arrived, there is the most unnoticed scene in the movie, where Neo is being driven to the Oracle.
Cypher answers Trinity's call, after the phone hangs up, and he gives her his whole speech, which really makes you hate the guy, and also makes you proud to see his death.

Cypher - Movie Review by Adnan Khan - TEN Movies
"Cypher" is another sleek film made by the same director, Vincenzo Natali, but this is where all similarities end.
But that is the least of "Cypher's" problems; convoluted storytelling, poor pacing and bad acting adds more to make less.
You could say that "Cypher" is cut from the same cloth as "Cube." There is stark claustrophobia; isolation; paranoia; corporate espionage; and a delightful cameo by one of the characters from "Cube." But it lacks the appetite, the wit and skill needed to make an engaging science fiction film.

It is a striking movie, expertly blending elements of the horror genre with classic film noir, resulting in a film that defies clichés, creating uniquely individual viewing experiences.
It is a movie that requires a personal experience, a movie that requires reflection and understanding in order to grasp its contexts and the details it encompasses.
It is a memorable movie that you will not forget too easily, due both to its somewhat gruesome nature, as well as its striking and scary visuals.

When I think about it, Cypher did have a few stunts here and there, but these tended to be subsumed into the sedate plot, rendering them unmemorable.
The filmmakers used a slightly unusual technique of scanning the actual film footage to digital video and transferring it back to film negative, which increases the richness and range of colours available to them.
Cypher is a good watch and seemed much longer than its 90 or so minutes; perhaps from the slow pace of the plot or the general mind games that are going on everywhere.

Almost everything in that movie is highly intentional, from the names of the characters (check out some of the mythological references and such), to the many neo/messiah correlations, to the fact that a driving scene inside the matrix was filmed with archaic technology to intentionally give the views from the windows an artificial feel.
Trinity is shown prominently in the beginning of the movie, but as soon as Neo enters she is given a supporting role.
It is not a philosophical movie, but it is aware of the underlying philosophical themes, which allows philosophy types to enjoy themselves as much as the people there just for the action.

There’s a heap of sci-fi films that want to be smart, want to look like they’ve got the most complicated twist-worthy script in town — big hi to Wachowski brothers - when really, they’re just distended projects with too many crammed ideas and too big a budget.
Cypher is a rare offering then, in that it actually is smart and it does have a template of remarkable twists, turns and overwhelming plot stratagem.
In short, "Cypher" is a top flick — the genre should be producing more of these types and less second-rate rubble like "The Matrix Revolutions".

The Nova Cinema in Carlton, Melbourne, held a special preview showing of this film in August 2003, and some members and friends from Spaced Out and the wider SF community were able to attend this screening.
Some viewers of "Cypher" may make comparisons with the James Bond or "Matrix" movies — but this film has a slower, more cerebral tone and pace, and a deliciously darker atmosphere — more in tune with "Gattaca" or "Dark City".
Overall, "Cypher" is a smart, stylish thriller which starts gently but, like a roller coaster, accelerates to take viewers on many unexpected twists and turns.
