Dominaria wasn't destroyed, it was however battered a lot.
What everyone is refering to as dominaria is probably otaria...and yeah Phyrexia is the raddest plane although i really like kamigawa because of its 1000 legends and gods.
My first choice would be, Dominaria just because so much of Magic's history is in it, and it has such a depth to it.

Here's Phage, with enough evil in her to take out Dominaria by herself, and she's just been combined with the beast of a beast Akroma and the wily Zagorka to create the ultimate mother of three gods (after giving birth to one herself).
But, owing to the fact that Dominaria is probably too dear to too many players for this to happen, it's probably more likely that it'll stick around for future sets to utilize.
Provided there's still a Dominaria to go back to in a few sets, these loose ends could provide a lot of growing potential for the story, and Wizards would be wise to keep them around for use should players get nostalgic (like me!).

Karn, Freyalise, Teferi and the rest would all be on Dominaria thinking that they could do small things to fix the rifts, such as sacrificing their sparks (small in comparision to Bolas's plan), and would be shocked when he began a massive, multi-plane overlay.
While at first this might seem like it would cause MORE rifts, since the rifts are already connecting these planes, it would actually cause them to seal, as the two points they were connecting would finally exsist with one another.
The rifts would seal, and the foundation of the multiverse would be restored (as was mentioned earlier, what happens to dominaria ripples through the multiverse), stronger then ever, as the planes hit hardest by time rifts and planar distortions would no longer exsist.
