New yet undeveloped characters are thrown in, main characters like Sonic and Knuckles have different backgrounds than their video game (or even comic/Saturday AM TV version) counterparts, and the evil Eggman (Dr. Robotnik) is nothing but a goofball half the time.
Sonic's arch nemesis, Eggman (Dr. Robotnik), has been banished from the Land of Darkness by an evil Dark Eggman robot.
This isn't necessarily bad on it's own but it would have been more appreciable if the story and character backgrounds followed the cannon of the video games just a little bit more.

Metal Sonic - Wikipedia, the free encyclopedia
Metal Sonic had a cameo in Sonic Adventure, inside a tube in one of Dr. Robotnik's hideouts along with an unnamed Sonic robot that is speculated to be related to the previous Sonic robots.
In the United Kingdom's official Sonic publication, Sonic the Comic, Metal Sonic was introduced in the magazine's adaptation of Sonic CD, an issue entitled "The Sonic Terminator." Relegating "Metal Sonic" to the character's title, Sonic's robot double was redubbed with the less-clunky moniker of "Metallix" (hence, he was "Metallix, the Metal Sonic").
His next appearance was as an unlockable multiplayer character in Sonic Adventure 2, and subsequently a standard multiplayer character in the GameCube remake, Sonic Adventure 2: Battle.

Chaos (Sonic the Hedgehog) - Wikipedia, the free encyclopedia
Chaos laid in wait for many centuries until Dr. Robotnik, having read ancient tablets describing the fall of the echidnas and Chaos, released him by shattering the Master Emerald.
Unlike in the game, in the comic Chaos can talk and also unlike the game, Chaos is actually a transformed Drakon Guard, a group of fish-like creatures that were at war with the Echidnas.
In the comics, Chaos has a 'fear factor' that makes anyone near him tremble with incredible fear when they are around him to the point where they fall to their knees petrified.
