Donovan and Schneider, with Brody, begin the Grail quest on one path, as does Indy with his father and Sallah on another, and the cult on yet another.
Eventually, their individual quests cross paths and lead to a confrontation where cult leader Kazim is killed by Donovan's men and a desert chase that reunites Indy and his father with Brody and Sallah.
Indiana says it is the Ark of the Covenant, to which Elsa asks "are you sure?" Indiana replies "pretty sure." Indiana would know this because the focus of Raiders of the Lost Ark was his search for the Ark. There is also a musical cue from Raiders playing during this exchange.

Also when Elsa's is trying to reach the grail at the end of the movie, we see that she is reaching with her left hand and holding onto Indy with the right.
(Factual errors) Indiana and Elsa are traveling through the catacombs with a torch fabricated with a bone and a piece of cloth dipped in the petroleum they are wading in.

Factual error: In various scenes, Dr. Elsa Schneider (Alison Doody) is wearing the M43 (Mountain Cap).
Continuity: When Indy is trying to hold Elsa and keep her from falling and she's trying to reach the Grail, you can see her hand coming out of her glove.
Deliberate "mistake": In the speedboat scene where Dr Schneider rescues Indy and Kasim from the boat that is chopped up by the propeller of a ship, she driving the speedboat with the steering wheel on the right-hand side.

I just found her double and triple-crossing added an extra element of intrigue to the story, and it was an interesting choice to have such a devilish femme fatale in the Indy series.
She was unique from the other women in that she really had her own agenda and was willing to do anything to achieve her goals, manipulating and betraying pretty much everyone she comes into contact with.
