Formerly they thought that the Quagga was a separate species (Equus quagga), but after examination of portions of mitochondrial DNA and protein in the 1980's, which revealed that the Quagga is a subspecies (Equus burchelli quagga) of the plain zebra (Equus burchelli).
But now the Quagga is considered to be a subspecies the name 'Equus burchelli' for the plain zebra isn't correct, because then the oldest name for all these zebras is 'Equus quagga'.
The Burchell's Zebra (Equus quagga burchelli) is also extinct.

The Burchell's Zebra or Dauw is a (so-called) subspecies of the Plain Zebra (Equus quagga).
It characterised by its unstriped legs and belly, and its reddish brown body-stripes with paler "shadow stripes" in between.
The former scientific name for the Burchell's Zebra was 'Equus burchelli burchelli', now it has to be called 'Equus quagga burchelli'.

 Quagga - Equus quagga: More Information - ARKive
There is some debate as to whether the quagga represented a separate species of zebra or merely a subspecies of the plains zebra (Equus burchelli), which survives today (1).
However Quaggas, with their dark stripes on the head and neck merging into brown coloured hindquarters (2) and pale legs devoid of stripes (3), looked quite distinctive compared to the zebras that we recognise today (2).
In 1984, evidence was published from the analysis of mitochondrial DNA (preserved on a museum specimen), which suggested that the extinct 'quagga' was in fact a subspecies of the plains zebra (Equus burchelli), rather than a distinct species (3).

We have isolated DNA from eight quaggas and a plains zebra (subspecies or phenotype Equus burchelli burchelli).
Another study, based on pelage as well as cranial characters, found the quagga and the plains zebra to be highly similar and argued for subspecific status of the quagga (Groves & Bell 2004).
The phylogenetic position of the quagga haplotypes within the diversity of the plains zebra haplotypes together with the observation of only private haplotypes in the quagga indicate that it descended from a population of plains zebras that was isolated some time ago.
