The choice to animate the pivotal Human Torch sequence at the end of the film was certainly cheaper than trying to use CGI, a process that was far more expensive and still in its infancy during the production of this film but only helped underscore the budgetary constraints the film had to deal with.
Considering the budget for this film, some reports have it going north of $150 million, there's no reason and no excuse for any of those effects to look anything short of, well, fantastic.
