Whether Bokhari's resignation was the direct result of his supercession in the appointment of Gen Pervez Musharraf as Chairman Joint Chiefs of Staff Committee in addition to his being COAS Pakistan Army (another Court Circular a few days earlier), both appointments running concurrently till he retires in Oct 2001, is a matter of conjecture.
As a younger Officer Adm. Fasih Bokhari had resigned earlier many years ago to pursue another career in the face of what he considered bleak prospects in the Navy for his future.
My own opinion about Admiral Fasih Bokhari's resignation is that while he was not entirely comfortable in the new arrangement but circumstances forced him to go early and in this way give a fresh lease of life to the new incumbent, Aziz Mirza, who would have retired otherwise in December.

Under pressure from Gen. Musharraf, Mr.Sharif had to appoint him on April 9 as concurrently the Chairman of the Joint Chiefs of Staff Committee, though only for one year.
Under the rotation rules, it was the turn of the Chief of the Naval Staff, Admiral Fasih Bokhari, to hold this post, but Gen. Musharraf was insisting that since the Army was the most important component of the Armed Forces, the Chairman should always be from the Army.
While Mr.Sharif has not accepted this, he appointed Gen. Musharraf to this post for one year as against the normal tenure of three years and asked him to prepare a detailed note on the subject for the Cabinet.

Nawaz Sharif was in a dilemma as to whether he should give additional charge to Gen. Musharraf as was done in the case of Gen. Karamat or appoint Gen. Musharraf as the full-time Chairman and nominate another officer as the COAS.

DUBAI, March 21 (PTI) — Pakistan would soon acquire three Agosta submarines from France at a cost of $ 950 million, according to the Pakistan Minister for Finance Ishaq Dar.
Disclosing this at a meeting with the Chief of Naval Staff Admiral Fasih Bokhari at the naval headquarters yesterday, the minister said one such submarine was now scheduled to reach Pakistan in June, a month later than originally planned, the Khaleej Times said quoting official sources in Islamabad.
The second Agosta submarine would reach Pakistan in 2001 while the third would be built in Pakistan in 2003, the minister said according to the report.
