Schon der Brockhaus von 1888 (Leipzig) nannte ihn als "den wichtigsten Botaniker Australiens".
Aber einen großen Teil seiner Arbeit widmetet Mueller auch der Entwicklung von Agrartechniken, der Einführung von Nutzpflanzen und der Prüfung der Verwertbarkeit einheimischer Pflanzen.

From 1854 to 1872 Mueller was a member of the Victorian Institute for the Advancement of Science, which later became the Philosophical Institute of Victoria.
Mueller subsequently abolished Guilfoylia as part of the genus of Cadellia in his botanical census of 1882.
In 1873, Mueller received an honorary doctorate of the University of Rostock, in 1883 he was awarded the Clarke Medal by the Royal Society of New South Wales.

Mueller immediately arranged for the building of what is now known as the national herbarium, and began his account of new plants discovered in Australia, Fragmenta Phytographiae Australiae, which was written in Latin and published by the government of Victoria in 11 volumes between 1858 and 1881.
After his death the Mueller memorial medal was founded, and is awarded by the council of the Australian and New Zealand Association for the Advancement of Science every second year to the author of the most important contribution to natural knowledge, preference being given to work referring to Australia.
