Tie the new fret a little down the fingerboard from its home position, (toward the nut).
Thread one end of the fret material under the strings and around the back of the neck as in figure A. The long end we will call strand 2 and the short end we will call strand 1.
You may have to rotate the fret on the neck a little so that the knot lies more or less at the joint of the fingerboard and the neck.

I already own a 4 string fretless that has no fret markers so I was use to that, but when I got my 5 string, it seems that the fret lines are not lined up properly.
However, when you give above the 12th fret you'll be off yet again as the neck is slightly bowed (all necks are) and the bow causes the lines to not be correct above the 12th fret.
These dots are : : : the actual fingering positions as opposed to the fret markers on a fretted bass : : : being in between the frets.

First tune the D string with whatever source you have (another instrument, a D tuning fork, electronic tuner, etc.), then fret the D at the 5th fret and tune the G to that note.
Then fret the D string at the 9th fret for the B string, and at the 14th fret for the high E. The notes fretted on the D string at the 5th, 9th and 14th frets will be the exact same notes to tune to on the G, B and high E strings.
Now, to tune the A string, fret the D at the 7th fret and tune the A string one octave down from that note (same note only one octave lower).

Now, I had never heard of a zero fret before, and maybe others havn't either.
I sawed that nut down further to let the strings contact that zero fret wire and man-o-man, my intonation cleared up about 90%.
