Since I suffer from psychiatric problems, but have tried all my life to be a good daughter, a good wife and a good mother, I've started thinking maybe that what I suffer from is due to a sinner soul residing within me. At least it seems to me an optional explanation for the injustice.
I was not familiar with Gilgul Neshamot so I had to look it up on the web.
It seems that the doctrine of gilgul neshamot is sent to you as a gift to tell you that you have been working hard and are being successful and should take heart and continue to live well.

No, this is not a threat, but your denial of Divrei Torah is fitting for the so-called Conservative and Reform crowds, and is not fitting for someone wishing to be accepted as an Orthodox Rabbi.
If Sa’adia Gaon, the leader of the Jews were to come out and publicly endorse a religious position held blasphemous by the majority and authorities, he would have endangered his life and the lives of all Jews.
The legitimacy of Gilgulei Neshamot being a valid and Kosher Torah position cannot be denied.

As far as I know, no-one suggests that each of the six million died because of their individual sins, as this would be clearly offensive.
The gilgul neshamot idea waters this down a little by saying that the six million came to the world with a minus in their heshbon; but the message that they were not good enough people in their current life remains, and for the loved ones of those individuals this is obviously insulting.
The outrage his comments caused, though, was not really anything to do with this, neither was it (as you suggest) because he trespassed on secular understanding of the holocaust.

There are a zillion and one spiritual things that are far more relevant to my daily life as an orthodox Jew than idle speculation on what I may or may not have done in a previous cycle (the Hebrew word is "gilgul").
As an orthodox Jew, I need to study, and live according to, the Torah, and do good in the world, in the here-and-now, regardless of what I may or may not have done in a previous gilgul.
I have obligations and responsibilities that bind me now, right here and it is on those that I have to concentrate.
