we have though that gravemind was once originally an arbiter, who after being turned into a vessel for flood was cast down into the underworld of the covenant.
gravemind would have held a grudge against the covenant for the 2 main reasons, arbiters are practically just suicide weapons to try and push the covenant as far as possible, with no point of succeding, and the fact he was kept under the covenant because of his danger factor.
Now the reason why he let the Master Chief and The arbiter go is because it gave Gravemind an advantage, while th Master Chief is distracting the Covenant Gravemind steals In Amber Clad and boards High Charity, while The Arbiter make sures that Graveminds/The Floods food is not wiped out by the Halo Rings.

She is in fact in control, and may double-cross Master Chief, only to reveal to Gravemind she had control the entire time, being a bad AI-construct in the first place.
Another possible scenario is that she could act as if though she is against Chief, and he would have known the entire time only to destroy Gravemind, the Flood, and whatever other evil forces there are.

I bet Gravemind knows why the Prophets have tried to exterminate their gods, and I bet that the answer to that question will be the climactic moment in Halo 3.
The Gravemind sent the Master Chief to High Charity to board the forerunner ship to get to earth because the Gravemind knows that the MC is the second savior while he sent the Arbiter to take back the index to form an alliance with the humans.
