Everything you inlay into wood that crosses grain tends to weaken the wood it fondly aspires to reinforce, particularly when the material is dissimilar, as wood and graphite are (one expands, contracts and flexes, the other doesn’t).
Anything in the headstock, as you propose, will comprise over half the mass of the wood it purports to reinforce, and the joint is somewhat doomed because there’s more graphite than wood.

First you loosen the locks on both the headstock and tailstock and then slide the tailstock up to the headstock so that the tapered insert fits into both the headstock and tailstock.
OK, so now you lock down the headstock to hold it in place and at the same time put a good bending moment on the double ended insert (not to mention what it is doing to the Morse tapered sockets on the headstock and tailstock).

You should already have used your template of the heastock shape to rout your headstock on to your neck blank.
Take your rough neck with the headstock shape and, using masking tape, tape over where the holes will be drilled so there will be little or no blowout around the drilled holes.
Place the headstock under the drill in the drill press and let the 1/4" dowel insert itself into the 1/4" holes you made in the base.

If you have to tap the bearings to get them into final position in the headstock tap on the outer race with a brass punch or pin do not hit the inner race.
After the headstock is back together a break in in run at moderate speed for a few hours is a good idea.
Early machines were not quite this close, at one time the ones that were had a special label on the headstock.
