Hentaigana were used more or less interchangeably with their equivalent hiragana on an ad hoc, individual basis until 1900, when the hiragana syllabary was standardized to one character per mora.
Hentaigana are used in some formal handwritten documents, particularly in certificates issued by classical Japanese cultural groups (e.g., martial art schools, etiquette schools, religious study groups, etc).
Hentaigana may be used much like flletter in English and other Germanic languages, to give an archaic flair.

The different letters used were based on the manyogana writing system, where different kanji were used for syllables without taking the semantics into consideration.
Hentaigana (the term for the unstandardized characters) are used much in the same way -- instead of repeating the same hiragana character for the same sound, the author would use a different character.
Hiragana was officially standardized in 1900; previously it was thought of as "lower" than Chinese (the official scholar's language), so it was primarily used by women (so it's no surprise that Fuu would know it) and lower classes.

They are the set of glyphs that do not directly map to words, but still show up in modern Japanese usage as parts of family names.
As a general rule, the characters accepted in names registered by families can only come from the joyo kanji, the jinmeiyo kanji, the katakana and the hiragana (excluding the hentaigana).
With the publication of the ministerial opinion of 1946, which limited the number of kanji usable in Japanese (the toyo kanji), much of kanji used in proper names could not be used any more.

A few uses remain, such as kisoba, often written using obsolete kana on the signs of soba shops.

My guess is that he might have meant "difficulties in processing hentaigana input" or possibly "a strong case that modern Japanese can be fully represented in Unicode" (I've been translating Japanese since '89, and only learned of the existence of hentaigana this year, doing a little exploring into the history of Japanese orthography).
