Thats what's so great about Homers character is that most of the time he can't be bothered to do anything, andwhen he does do somethinghe does it wrong and screws it up.
Homer punished Bart in that episode because he's supposed to be a real person, not "Captain Wacky".
The fact that Homer wasn't the same idiotic oaf that he is now in every episode is what made the show good.

And there's no fundamental necessity for it, plot-wise; Homer gets through the entire story not realizing what Hank is up to, and the episode could have filled time in the third act with further family tensions and concluded in a respectable fashion, still retaining a lot of its humor and a wonderful main plot arc.
Homer and Bart home alone in this episode is funny, entertaining, and intelligently mocking of men in a way that so many Homer-Bart pairings aren't, and pretty much every bit with Homer in this episode works perfectly.
"Homer's Phobia" is an episode that is worthy of the golden days of the show.

Homer is thus a stand-in for all of the homophobic individuals in our culture who believe that homosexuality is a contagious "disease." I think that what the show intends to illustrate with this episode is the speciousness of believing that one can "catch" gayness or learn to be gay according to proximity.
