The Dutch government retained control of the remaining parts -- except for the period of Japanese occupation from 1942-1945 during World War II-- until they accepted the independence of Indonesia in 1949 following the Indonesian National Revolution.
The Indonesian government under Sukarno eventually took control of western New Guinea by force, and military skirmishes took place between 1961 to 1962, including a brief naval engagement in 1962.

Thanks to the aid of the PKI leadership, the Indonesian Djuanda government succeeded in "restoring order." Having obtained this unexpected success, the Indonesian national bourgeoisie is doing everything to concentrate state power in its hands, at the cost of the revolutionary masses.
If the Indonesian Communist rank and file is inspired by the Chinese revolution, and this cannot be doubted, the PKI leadership is completely faithful to the Soviet bureaucracy.
The submission of the Indonesian mass movement to the interests of the national bourgeoisie could not be posed in a clearer way.

A good discussion of the National Revolution period is found in Audrey R. Kahin's Regional Dynamics of the Indonesian Revolution: Unity from Diversity and Reid's Indonesian National Revolution, 1945-50.
Indonesian policy makers questioned the high percentage of Japanese aid funds in the form of loans rather than grants and the heavy burden of repaying yen-denominated loans in the wake of the appreciation of the Japanese currency in 1985.
Policy makers believed that since the country had largely achieved national unity and was making ample progress in economic development, it could afford to devote more of its attention to important regional issues.
