Jenova, or the Crisis From the Sky, came to the planet many years before Final Fantasy VII took place.
He considered it his mother (he was injected with Jenova cells) and it was their destiny to rule the planet.
Always a tough boss, Jenova usually stands in the way of you and Sephiroth, but when you kill it in the bottom of the North Cave, you know that it is time for the final battle between you and Sephiroth.

Here he reads aloud, "...Jenova confirmed to be an Ancient." Many people, after hearing this, cement the fact in their minds, and fail to acknowledge any later statements to the contrary.
Jenova is not an Ancient, so what is she, besides the "Crisis from the Sky?" The theory I propose, most simply put, is that she is a WEAPON from another planet with virus-like abilities that can thus be dubbed a Virus WEAPON.
Jenova was a threat in that her presence kept the Planet's wound from healing, so the Planet's WEAPONs were created to remove her.

Aeris - Daughter of Jenova? by Lunaris Victoria
Jenova would not let Cloud just get away once she had an opportunity like the one with Reno, and so it would be nothing for her to offer a date to Cloud, anything to stay close to him.
Jenova didn't want to risk anything by letting the Shinra find out about her, or risk a reaction by being too close to her own body.
Since Jenova would be able to tell everything about Cloud from her cells in him (Let's face it, he's downright brainwashable because of it), she'd know of his fractured reality and tenuous grip on sanity.

Sephiroth & Jenova - Rpg Dreamers Forums
Jenova indeed was most probably trying to become the Planet itself for her own purposes, but then the whole “god” aspect would not have been brought up once by the Sephiroth we chased around in the game.
Jenova’s actions are most distinctly viral in nature and dreams of godhood are something not characteristic of her methodology and point more significantly to the fact some weak shell personality existed in her Sephiroth.
Jenova only learns about why minipulating Cloud is so useful later on when she realises his connection to the ancient (aries) and the fl materia.

It is Jenova and Jenova looked into their minds and found the same thing she found when she looked into the minds of Cloud and the others who survived Nibelheim and then became parts of Hojo’s Sephiroth clone project.
Jenova’s cells have now gained prominence in their mind and body and Kadaj is hoping to use this to replicate the Reunion and have the children lead him to the head of Jenova.

Jenova - Wikipedia, the free encyclopedia
After its arrival, Jenova emerged from the Crater and approached the Cetra (also known as "the Ancients"), using her psionic abilities to clean the memories and emotions of the Cetra from their minds, and then instinctually shifting her form in response, assuming the appearances of their deceased loved ones.
The Jenova Reunion Theory was postulated by Professor Hojo concerning Jenova's cells.
Thus, this divided life energy physically manifested separately, in a manner reminiscent of the manifestation of the spirits known as "the unsent" in Final Fantasy X and Final Fantasy X-2, Nobodies in the later Kingdom Hearts II or the "seishintai" ("spirit bodies") of the Ancients in the Temple of the Ancients.

Final Fantasy VII Jenova Thesis/FAQ - IGN FAQs
Jenova is dead at the end of Final Fantasy VII- Jenova is never dead until all of her is erased from the face of a world.
It is reasonable to say Jenova just doesn't think like we do, as to say while she possesses immense intelligence, her ability to take on the minds of others and her alien nature makes her mental state foreign to anything we can understand fully.
If Jenova morphed her form into Sephiroth to manifest a tangible control over the clones because of their shared feelings of Sephiroth, then it would have no visible effect on Red XIII because he was not at Nibelheim and barely knows of Sephiroth.

RPGamer Editorials - The True Antagonist of Final Fantasy VII
JENOVA is an ancient creature that injured the planet centuries ago in order to feed from its life energy.
Now, the basis of the JENOVA theory comes from the fact that the Sephiroth you meet throughout the game (the one who kills Aeris) reveals himself to be a piece of JENOVA.
Both JENOVA and Sephiroth were striving for something before they were defeated; JENOVA to injure the planet and feed from it, Sephiroth to rule it and be its sole inhabitant.
