Jemaah Islamiyah, sometimes rendered Jemaah Islamiah, is a militant Islamic separatist movement, suspected of killing hundreds of civilians, dedicated to the establishment of a fundamentalist Islamic state in Southeast Asia, in particular Indonesia, Singapore, Brunei, Malaysia, and the south of Thailand and the Philippines.
Jemaah Islamiyah are suspected of having executed the Bali car bombing on October 12, 2002.
Jemaah Islamiyah is also suspected of carrying out the Zamboanga bombings, the Metro Manila bombings, and the 2004 Jakarta embassy bombing.

If Bush meant to refer back to Saddam, an English teacher would call that a dangling participle and his speech writers would be marked down, probably in a non-red ink so as not to hurt their feelings.
That’s why Bush’s speech writers must have known - presuming they are aware of what consitutes a terrorist organization, that when they used the term "nation" in the foregoing passage, the only way in which it was used was in reference to 9/11.
So, principally, the USA wanted to focus on that organization that was based in Afghanistan and supported by the Islamic Taliban government.
