I think the writers of this episode did not want anyone to be taken in by Paxton's intelligent, polished presentation of himself and wanted to make clear that this is an extremist who will in the end use unacceptable means to achieve what he and others consider to be a good end.
I think the reason why the writers may be careful to make sure that Paxton is portrayed clearly as an extremist who would go too far to achieve his ends is because in reality, the issue of human-alien interaction is the major issue confronting Earth for the future of humanity.
Paxton and his people are trying to prevent things from coming to the point where aliens are born and raised on Earth, and regard Earth as home rather than the world from which their species comes.
