So it's not the "Mario Paint Song", it's Kazumi Totaka's Song, which means Mario Paint may not be host to the first appearance.
There are actually three versions of Kazumi Totaka's song in the game's soundtrack, but so far only two of them have been found in the game.
Kazumi Totaka has worked on more games than the ones that appear above, but so far no occurences of the song have been found.

Now, I had not known of this secret before in Nintendo titles until I had watched this video after my friend told me about it and I must say I am impressed with the work Totaka has done with Nintendo as he has hidden many songs from the looks of it.
Like Aadster said, this little tune is basically "the hidden signature of Kazumi Totaka", so I'm sure that any game he has helped compose music for will have this tune hidden somewhere in it.
It's not very obvious, which is why I've only heard it once in Luigi's Mansion (I just let the game sit there without pausing it for awhile).

I have heard this song numerous times, especially in Mario Paint…and I never realized it was in so many games.
