Well Khaine was not a "good" guy before the Fall.

It could be that Khaine, due to his violent nature, became linked in some way with what would one day become Khorne.
If you think about it they both embody the same emotions...So by the time that Khorne came about, Khaine had been shaped enough by the warlike side of the Eldar in particular that he remained a distinct entity, seperate from his chaotic twin.
Ignoring Khorne, it seems reasonable that the two Khaines are the same, or at least different aspects of the same god.
