In 561 the kingdom of Burgundy was reconstructed by Guntram, son of Clotaire I., and until 613 it formed a separate state under the government of a prince of the Merovingian family.
In 888 the kingdom of Juran Burgundy was founded by Rudolph I., son of Conrad, count of Auxerre, and the German king Arnulf could not succeed in expelling the usurper, whose authority was recognized in the diocese of Besancon, Basel, Lausanne, Geneva and Sion.
His struggle against the king is especially marked by the interview at Peronne in 1468, when the king had to confirm the duke in his possession of the towns of the Somme, and by a fruitless attempt which Charles the Bold made on Beauvais in 1472.

With the death of the Frankish king Clotar I in 561, however, the Frankish kingdom was partitioned among members of the Merovingian dynasty, and one of Clotar's sons, Guntram, secured the regnum Burgundiae, or kingdom of Burgundy.
This union of Upper and Lower Burgundy was bequeathed in 1032 to the German king and emperor Conrad II and became known from the 13th century as the kingdom of Arles - the name Burgundy being increasingly reserved for the county of Burgundy (Cisjurane Burgundy) and for the duchy of Burgundy.
The duchy of Burgundy was that part of the regnum Burgundiae west of the Saône River and was recovered from Boso by the French Carolingians and remained a part of the kingdom of France.

When William III, count of Burgundy was assassinated in February 1127, King Lothar III supported the claims of William's uncle Duke Conrad of Zähringen, grandson of Rudolf von Rheinfeld to the countship and conferred on him the regal powers over Burgundy.
After this, King Frederick II conferred the title of the rector of Burgundy on his young son Henry, in order to keep the heirs of Zähringer possessions away from the regal powers associated with that title.
