The monastery was founded by Saint Ferapont in 1398 in the inhospitable Russian North, to the east from the Kirillo-Belozersky Monastery, named after his fellow monk, Saint Kirill of Beloozero.
As the monastery gradually lost its religious inmportance, it was being turned into a place of exile for distinguished clerics, such as the Patriarch Nikon.
In the Time of Troubles, the monastery was ravaged by the Poles.

Kirillo-Belozersky Monastery, properly translated in English as The Assumption monastery of St Cyril, has always rivalled the Solovetsky Monastery as the strongest fortress and the richest landowner of the Russian North.
It seems that the Muscovite rulers regarded Kirill's monastery as an important strategic point, both for Northern trade and in their struggle with the Novgorod Republic.
The monks were readmitted into the monastery in 1998.
