The ninjutsu ryu of the Togakure family was not formalised until three generations after Daisuke Togakure began to develop it.
Most important to our training today is the Togakure ryu ninpo taijutsu, or unarmed methods of moving the body with subtle rather than forceful movements which controls the actions of the attacker and allows the ninja to win whilst expending minimum energy and exposure to the least amount of danger.
It was realised that the Kukishinden Ryu was superior in the stick fighting arts, but that the unarmed combat techniques of the Takagi Toshin Ryu was in its own turn superior.

 Ninjutsu
During this period, ancestral fears became contempt and the stereotypical image ("clans of assassins and mercenaries who used stealth, assassination, disguises, and other tricks to do their work") was formed which, to this day, is still very much the majority opinion.
Most were developed around a series of specific skills and techniques and when the skills of a particular ryu were no longer in demand, the ryu would (usually) fade from existence.
These ryu, along with six other "bujutsu ryu" (Gyokko Ryu, Koto Ryu, Takagi Yoshin Ryu, Shinden Fudo Ryu, Gikan Ryu and Kukishinden Ryu), are taught as a collective body of knowledge (see Sub-Styles for other info).

After Morihei learned Kukishin Ryu and various Reijutsu from Saito, he began to research more based on the words of his teacher "martial arts of the Kuki family." At long last, he came to visit Sir.Takaharu who was the Soke of Kukishin Ryu.
You also have to consider that all of the Japanese arts were developed within the confines of a limited land mass from more or less the same sources, and that there was plenty of interaction between arts along the way.
The school from the Kuki tradition taught in the Bujinkan Dojo is technically called Kukishinden Ryu Happo Bikenjutsu, and Hatsumi Soke is the 28th Soke of this tradition.

It should be noted that the Koto ryu has its own system of attacking the various weak points of the body and the study of how to match the proper body weapon to the point of what is being attacked is a rather wide area of study.
That is that the later Gikan ryu koppojutsu was a direct outgrowth of the teachings of Gyokko ryu and Koto ryu.

Much heavier than the naginata in construction, there is some accounts of it being used as a training weapon to improve one's naginatajutsu.
The history of the weapon is a little obscure; the claim of the Kukishinden Ryu is that the weapon was introduced from China during the 5th century?.
This would make the weapon the most likely precursor to the naginata.

I have come to the conclusion that Gyokko Ryu best suits me, because it works well for small people (apparently it was invented by a woman....and most Japanese women are tiny).
Well, it would seem that the most popular Ryu is the togakure, probably thanks to Hatsumi and stephen K hayes writing so many books.
I've always noticed that my favorite ryu, and the one that has the most incredibly cool stuff, is the one that Hatsumi sensei has us focusing on at any given time.

Gyokko Ryu Koshijutsu is a Chinese imported Ninja Ryu from around 1100.
Actually, it is derived from kenpo (Shinto Tenshin-ryu kenpo, aka Tenshin Ko-ryu kenpo) and dakentaijutsu (Hontai Kijin Chosui-ryu Kukishinden dakentaijutsu), which both were influenced by chinese MA.
I found a thread on another forum where some Genbukan members were speculating it also drew on Konishi's Shindo Jinen Ryu, because of some connection or other, but this seems wrong to me as this would be a modern influence and it couldn't then be a koryu method.

I don't know about before he began studying daito ryu, or much after for that matter; but I have read in more than one place that, while "developing" Aikido, he was friends with and on occation trained with Toshitsugu Takamatsu - the Togakure ryu ninjutsu grandmaster previous to the current one.
I have 2 students that are a yondan and sandan respectively in Bujinkan and they think that O'Sensei may appear in the emeroiku of Takamatsu for Togakure ryu or possibly in the Kukishinden ryu school of Bujinkan.
Another example, M. Ueshiba made blood oath (keppan) with Kashima Shinto ryu and appears in their records, but never actually trained there, instead having his students (and his son) study the ryu.
