The end of the Yumesaki Line or the station at the intersection of the Loop Line and the Chuo Line Subway look to be the closest train stops to the peir, at least according to the port area map I found on the internet.
When you get to Kyoto station, you should make sure that your luggage fits into the small lockers as well as the large ones as you might find that only the small ones would be available at Nara.
I have been told by a Kyoto contact that the taxi from Kyoto to the pier is ~Y13000 and MS taxi service has quoted Y28040, that is a big difference, so not sure the frist is accurate.
