Also it may be that your HT receiver handles LFE separately with an 80Hz cutoff, and you just don't have than much low frequency stuff in the LFE channel.
I think LFE is used for effects like blasts, jet roar, rumbles, and other low low frequency stuff.

I have had no problem with LFE on Mode three, however I use the coax input, my son-in-law had coax but then used optical and had lfe problems.
If you have the LFE problem, it may be difficult to discern watching a movie in mode 1 because you are also getting the bass from the other channels.
LFE, my STB 5.1 is decoded perfectly using video 1 input and optical, go figure.

FAAC performs more reasonably, but it varies bitrate for LFE too much even though there shouln't be any psychoacoustics for LFE...
Here is a graph that illustrates this case for 5.1 castanet.wav encoded at 320 kb/s (front pair is castaners.wav, back pair is also castanets.wav, center is castanets.wav but only left channel and LFE is also castanets.wav left channel).
Hypothesis: Nero AAC expects a regular LFE channel (ie already lowpassed) as LFE and not a full frequency channel.
