The site sticks to television continuity and is only halfway through the Fourth Doctor at present, but don't be fooled by the introductory description of the series itself--this work is quite fictional.
The Unofficial Doctor Who Historical Timeline, by Imran Inayat, Christopher Woodford, Mick Gair, Jon Elledge, Ed Jefferson, Cameron Mason, and David Ball is written in the style of Lance Parkin's A History of the Universe, concentrating mostly on stories that were released after the publication of that book.
Stephen Gray has his own take on A History of the Whoniverse, spanning from Event 1 to the End of Time.
