Merpati Air ditubuhkan pada tanggal 6 September, 1962, dengan bermodalkan 10 juta Rupiah.
Pada awal operasinya, Merpati Air menggunakan pesawat de Havilland DHC-3 sebanyak empat buah dan juga dua buah Dakota DC-3, dimana pesawat-pesawat ini merupakan pesawat terpakai dari Angkatan Udara Republik Indonesia.
