To do otherwise makes full keyboard microtuning tables virtually useless, as scales with more than 12 notes per octave would be "stretched" away from their natural sampled sound.
This is not support for microtuning, but rather just a byproduct of the sampling process that conveniently can be used for microtuning by those patient enough to do so.
So the actual microtuning offsets are 0, 1.5625, 3.125, 4.6875, 6.25, 7.8125, etc. This results in an additional amount of pitch tuning error for the user due to the amibiguity of the whole number offset to internal offset resolution.

I downloaded open tuning thinking this was for generating pichbend values for microtuning midi.
On opening it I discovered that it seems to be for assigning changed note values to midi channels, yet could make no other sense of it.
You can first transpose via Open Tuning and define its internal midi destination to soft-synths offering a microtuning support.

Personally I consider any synth/sampler with no microtuning to be absolute rubbish, though there are wayz to work around the limitation.
Ensoniq's ASR-X Pro is one of the best choices available, with full 128 note tuning tables, and over 30 preset temperments, not to mention various available key tracking settings.
The E5000 has the neato "Beat Munging" tool, more power, but lower microtuning resolution (1/64th of a semitone v/s the ESI's 1/100th of a semiton), and is double the ESI's price.

Trial and error left me only confused, as many tools seemed to do nothing and some were evidently buggy.
Subsequent trial and error makes it clear most if not all the problems I was having were due to pilot error -- which I would attribute to a combination of a user interface problem (the confusion between modifying a tool in the pipe and modifying a tool in the tools list) and lack of documentation.
I now think I understand both why the microtuning tool works the way it does and why it seemed to behave differently before.

I have tried to build presets for alternative tunings (by inserting tables between the keyboard input and the pitch modulation).
In Kontakt if you load up a microtuning preset into the pitch modulation thingy on the source module then you can emulate these different temperaments.
So if you want to play an authentic Baroque harpsichord part then you might want to do a special Tuning Table for that temerament.
