Living conditions at the Mission were deteriorating on their own when the Mexican revolution of 1810 ended the stipends to the Spanish Fathers and a generous system of land grants was established to assist new Mexican settlers.
Shortly thereafter Mission Bay was filled in with sand and debris, as was the fate of most of San Francisco's waterfront property, and the Creek was buried in culverts and forgotten.
The lack of non-motorized connections is distressing given the natural and artificial boundaries separating Mission Bay from SOMA and the Mission District, and the few crossings of the railroad tracks that provide access to this new neighborhood.

The San Francisco Bay Trail Project has identified the Mission Creek Corridor as a connector trail to the spectacular waterfront hiker and biker trail that rings the bay.
Mission Creek Bikeway was featured in waterfront symposium June 3, 2005 for World Environment Day at the Catellus Center in Mission Bay.
The Mission Creek Bikeway will begin at 16th and Harrison Streets, winding around the nose of Potrero Hill, crossing 7th Street and the Caltrain tracks, continuing along the south side of the Mission Creek Channel and connecting with the new Giants stadium, and, of course, the waterfront.

On the shoreline of Mission Bay stood the village of Sitlintac, moved to higher ground by the native people with the coming of the winter rains.
Channel Street, or Mission Creek, formed the northern boundary of Mission Bay, although scow schooner captain Fred Klebingat opined, "I never heard it called by such a refined title." The captain had arrived in San Francisco in 1909 at the age of 20 on the S.N. Castle, and decided to stay.
Mission Bay was once a salt marsh abounding with marine life and home to coastal Native Americans who lived in harmony with nature for more than 5,000 years.

Before Mission Bay was launched in 2001, the area immediately northeast of the ball park (known informally as ‘South Beach’) already had been converted from former warehouses and storage yards into a reasonably dense residential village with more than 2200 rental and for-sale units.
Some of the impetus for Mission Bay was provided by the decision of the city and SF Giants to put their new retro-style baseball stadium on a large parcel adjacent to the Mission Creek Estuary.
