The Lily family was formerly a paraphyletic "catch-all" group that included a great number of genera that are now included in other families, and some in other orders, such as Agavaceae, Alliaceae, Amaryllidaceae, Anthericaceae s.s., Asparagaceae, Asphodelaceae, Convallariaceae, Hyacinthaceae, Melanthiaceae, Nartheciaceae, Smilacaceae, Tecophilaeaceae, Themidaceae, Tofieldiaceae, Trilliaceae and Uvulariaceae.
The genus Calochortus, which includes the Sego and Mariposa lilies, and its allied genera are separated into a separate family Calochortaceae in some schemes, while others maintain them as a subfamily of Liliaceae, the Calochortoideae.

In recent molecular analyses, however, Burmanniaceae turned out to be the sister group of the Dioscoreaceae.
The surprisingly new placement of the family and the increasing systematic knowledge of its new allies, namely Dioscoreaceae and Nartheciaceae, fuels major taxonomic questions about their mutual relationships, but it also raises questions about phylogenetic affinities within Burmanniaceae.
