An oversquare engine is generally more reliable, wears less, and can be run at a higher speed; though with the aid of modern technology, the disadvantages of undersquare or longstroke engines have been overcome.
In oversquare engines power does not suffer, but low-speed torque does to some degree, since torque is relative to crank throw (distance from the crank center to the crankpin)—the leverage, essentially.
An oversquare engine cannot have as high a compression ratio as a similar engine with a much higher stroke ratio, and using the same octane fuel.

An oversquare motor of equal displacement can make the same amount, but you might have to rev it three times faster to reach the power band.
Apparently oversquare pistons would be heavier than undersquare pistons of the same displacement due to their larger radius.
Oversquare pistons have a larger surface area affected by the gas pressure.

Some airplane owners replace their two-bladed props with three blades to reduce noise and increase efficiency, since each of the three blades now has an angle-of-attack which is less than for the two-bladed prop.
At oversquare (27" and 2400RPM) the blades may be at Vx, still efficient, but less so than squared.
Finally, at severe oversquare (27" and 2200RPM) the blades are in a stall, and they produce negligible thrust (analogous to zero lift of the wing).

The LS1 396 uses a 3.9" bore and a 4.125" stroke.

For one, an oversquare engine is far better for higher rpms.
Modern materials, plus low-friction coatings, the need for low rpm torque, stricter emissions standards (small bore=less flame travel) not to mention oil technology....they all factor into the current trend of building square and undersquare engines.
Oversquare engines are still the domain of purpose-built racing engines however.

Effectively you are letting almost a full atmosphere of pressure into the engine via the manifold (almost, but not quite 30 inches, no, I'm not talking about turbocharged engines as that is another kettle of fish).
So, even at your t/off power setting you are operating the engine in what is refered to as an "oversquare" power setting, ie; 29"/2700rpm.
Now, in crz you will find that some manufacturers can sometimes recommend an oversquare power setting but this does not appear very often as a rule.

Oversquare engines can rev higher, but at the expense of low-end torque.
This increase in displacement holding other engine parameters equal is by far the biggest factor in increasing it's ability to make a higher peak torque value within whatever rpm range the induction tract including forced induction etc., is designed to operate at.
In other words the peak torque rpm of the oversquare example will tend to be higher, and logically the area under the torque curve will be greater towards that higher rpm range the peak torque value resides at.

I am running a 2200 kv motor, on about 600 watts static on freshly charged batteries (probably 500 to 550 in flight, at full power, after the batts have been running for a minute).
So, I was thinking of going to a slightly higher kv motor, 2500 kv, and going to a square or oversquare prop.
More oversquare (p/d over about 1.2) may still increase top speed but at the expense of acceleration.

A good example of this is the latest OS LA's which have done away with the boost port so now the mixture has to move faster through the remaining two ports.
As a general rule, engines that are "short stroke" are going to be considered those that are oversquare.
If you imagine the piston having to change directions at both the top and bottom of the bore, and imagine two vastly different engines, one very oversquare, and one very under, the piston velocity and the acceleration felt by the undersquare engine is going to be much greater than the oversquare.

The new (coming, we believe in 2008 F-series) Boss will likely have significantly larger bore spacing to permit somewhere in the vicinity of 110mm bores (modular is effectively limited to approx 95mm).
The overwhelming beauty of a multi-valve, OHC, oversquare, VVT, DCI motor is that a 6.2L engine of that genre should meet PZEV (Partial Zero Emissions Vehicle) certification, be high-revving, make in excess of 500HP (NA) have broad torque AND be super smooth/tractable all at the same time!
All that hat simply cannot be done with 2-valves and the high reciprocating mass of pushrods.

After reading a few Pelican's Perch articles (the links posted here about engine operation)- I've begun to wonder about this oversquare operation theory and if it is more efficient or if it makes any sense at all.
Are you talking about operating oversquare during the climb?
The normally aspirated 182 or 206 won't make enough MP to get oversquare unless you pull the RPM back...and if you do that you're making less power.

As usual, Avbug has pretty well said all of consequence there is to say.
1) While traditional wisdom maintained that operating in an 'oversquare' condition was taboo, some manufacturers have since revised that mindset.
Determine what the manufacturers & type clubs/organizations now recommend for the equipment you're operating; they generally have done more than an adequate amount of research to qualify them as experts in their areas, & what used to be 'verbotin' in many cases is now recommended.
