Pace is in the midst of a funding crisis too, and Metra won't be able to sustain itself under the current formula as it adds new services.
The high cost to subsidize transit in the areas that pay the lower tax also is the most expensive on a per-trip basis to provide, and the money being collected in that region doesn't support it.
The Special Committee on Mass Transit for Northeastern Illinois, led by Julie Hamos (D-Evanston), recently released a report (.pdf) that discusses transit funding and reports on the current formula and how it impacts the CTA budget crisis.

Local transit operations got their start in the late 1860s with street railway systems springing up in many of the larger communities of the time.
Several communities initially formed semi-autonomous "transit authorities" which had their own boards, but were still dependent on the city for funding.
Suddenly the nation's leaders saw that maintaining/rebuilding public transit could possibly reduce that dependence in some small way since, even if it didn't greatly change what most people chose to do day-to-day, it would provide an alternative way of getting folks around if there was to be another cut-off of petroleum supplies.
